Water Flashing Problem

I've been making my terrains with L3DT and all was going well until I tried adding a water plane. The shores of the island have a sort of flashing thing going on. I can't really explain it but there are a bunch of angular shapes made of water at the shoreline. I'm using T3D, does anyone have any idea of how I could fix this?
Also, when I use a large terrain, it seems to be segmented into large squares. There are black flashing shapes similar to the ones at the shore that form a large grid pattern across the map. All I know is that it isn't related to the textures. I want my game to look professional and artistic, I would hate to have glitches like this.
