T3D 1.1F - plant(?) questions

I was playng with groundcover tonite and seeing what all it can do. I ran across something thats confused me a bit. When I placed a plant under water, it seemed to appear perfectly normal. that is - the water fog nor the "waves" didnt seem to effect the plant at all. These same plants, when placed on dry land, looked perfectly find when the background was land or fog. HOWEVER, if i looked at the same plants with the skybox behind them, anything in front of the skybox looked black while the rest of the plant looked normal.
I just tried this with using the plant as a normal mesh and I had the same results. So while Ill assume now that its not a "groundcover" issue - its still confusing me as to why this is happening.
One other thing i JUST noticed. the leaves that are "blackened" are also (kinda) see through. I can see my other models through the black leaves. I can even see the terrain THROUGH the fog if i look through the leaves. Now im really confused.
suggestions or thoughts?

lerp alpha and water dont play nicely together

@ Richard I think this is the same issue with the trees btw.
when i set the leaves as you mentioned, youre correct, it DOES fix that for the leaves. HOWEVER..... i also noticed that the "plant" was missing a part of the plant - the stem and some more leaves. the piece that waS missing was replaced by a blank, white spot. however, the leaves that i fixed in the material manager looked good. i then added the DTSShape (its an optional setting) and the stem and everything else appeared.... the white part was gone, it all looked good.... but they all had the same transparency issue. i tried fixing that in the material manager AGAIN but nothing i changed would fix that.
since the trees are setup the same way (i believe - using a DTS/DTS shape) im wondering if its the same issue.
ideas?
