Modified Cube Primitive causing leaks

Greetings!

I am working on a level in constructor that is really quite basic and so far everything has worked well, but on my last bit of work I modified several Cube primitives by selecting individual vertices and moving them around, since then I can see (and fall) through the modified areas and I'm not sure why.

The odd thing is that I have some parts of the level that have modified cubes done in the same fashion, but they're not having the same issue. Also, the cubes having these issues were only slightly skewed, so I'm not sure what exactly went wrong. I never had this kind of trouble with WorldCraft (though there were enough other issues to keep me occupied =P)

Just so you know, I'm using TGEA 1.8.1 and Constructor 1.0.6 and I would really appreciate any help on this matter. If you would like to take a look at the dif itself, or see some screenshots, let me know.
