Using Hammer for making maps

I am really fed up with the built in mission editor that comes with torque. I'm planning on using Hammer to create my levels however I am wondering. Once I have made the map and exported it and converted it to .dif do I then need to load it into the built in editor to save the whole thing as a .mis file?
If so that is annoying because I am having bugs with the span sphere not spawning my character where it should. for instance I change the spawnsphere radius to 10 so that I have more control on where I spawn and place it near the ground. when I launch the game I spawn up in the air where the sphere used to be. I know it is the same map also because when I change the texture of the terrain it does change. Any Ideas on why this is happening?

Default Studio Name
The mission editor is not about map making, but mission making. It is essentially the only way to make a *.mis file. It is great because you can bring in multiple interiors, for example. Also it is an in-engine representation of your work--wysiwyg.
