TGB Theora support

I know that TGB has Theora Gui Controls, but I am wondering a couple things about them.

1) Do they support an alpha layer?

2) Does anyone know what format I need to export movies out of in After Effects to retain the alpha layer and convert it to Theora format without losing the alpha layer?
