Alpha layer on TQT file?

In doing some modifications to the default Alas shader, I'm wondering if there's a way to have an alpha layer in a TQT file. By default it creates the TQT file from a jpeg, which doesn't have an alpha layer at all.

Anyone with any insights?

Atlas2 supports multiple image formats within its texture TOCs, including PNG and DXT which support alpha.
