How do you keep the terrain from coming inside buildings?

I'm pretty sure you need to cut "holes" in the terrain (aka empty suares) with the terrain editor - if I understand your question directly.

well like the cave in the water world map... the terrain doesn't seem like it's been cut...

The terrain has to be manually cut out at the moment. This is one of the features of the Terrain Editor (part of the Mission Editor). Select the tiles you want to clear out and tjem select the Set Empty check box on the left.

And how do you fill it up again?

You can only fill it with an object you bring in from max or Worldcraft, unless I am missing a way to repair cut terrain.

Just select the emtpy squares in the editor and click "Clear emtpy".
Guess they should have choosen a better name for it, like fill emtpy :)

That interface was put together by a programmer, who was obviously thinking about setting/clearing the empty flag :)
